Graham began his football career while still in high school. As a junior, he led his high school team, Blue Valley, to a Class 6A state victory and a state runner-up finish as a senior. As a senior, he completed 61.1 percent of his throws for 3,886 yards and 51 touchdowns, a state record. He committed to play football at the University of Wisconsin-Madison on October 9, 2017. When Alex Hornibrook transferred to Florida State, his spot became available. In his freshman year, he played in two games and redshirted.

In 2020, he began the game with 17 successful passes and finished with a final line of 20 for 21 to break the single-game percentage record of 95.2 percent. He competed against teams such as Illinois, Michigan, Northwestern, Indiana, Iowa, Minnesota, and many more. Graham Mertz was also scheduled to play against Nebraska and Purdue but was unable to do so because he tested positive for Covid-19. He just defeated Army Black with a score of 20-14.
